Hello.
I would like to supply 3V to J3. The User's Manual mentions "For reliable operation of the Graphics Client Plus, place a 0.100" shunt across the pins of this connector."

Does addition of the 3 volt supply call for removal of the 0.100" shunt?

Good question. J3 was intended to be for backup power, but the narrow range of voltages that circuit could accept turned out not to be practical. Most customers use Vperm as the backup power input.

So in answer to your question, yes, leave the shunt installed on that input. The shunt keeps the voltage input from floating and causing the switchover circuit from kicking in.
